Strictly speaking, Krsna never leaves Vrindavana, so He becomes present elsewhere in creation through His expansions and potencies. He is present in the Vaikuntas as Vishnu and everywhere in the universe as Paramatma. So, we say Krsna is present in every atom because Paramatma is present there, and Paramatma is expansion of the expansion, of the expansion, of Krsna.
